The alien lair is animated, giving everything a pulsating, organic feel, and the animation speeds up as the level progresses and with the more damage you inflict on the final boss. In the area where you meet the final boss, the NES versions feature broken eggs instead of organic matter, which is actually closer to how it appears in the original arcade game. Strangely, the sprites for the bottom two facehugger eggs have slightly more shading on their top left, and what seems to be two incorrectly colored pixels in their opened state.

The top eggs haven't been updated accordingly. Putting the spelling of "hangar" aside, the FC version features a relatively polished level select screen. Also of note is that there is a sound test only available in the FC version, similar to the sound test later featured in Super C and Gradius II. The European version featured many graphical differences due to very strict censorship laws regarding blood and violence in Germany. The two human protagonists, Bill and Lance, were replaced with robotic counterparts named "RD" and "RC" respectively.

Their palettes were also changed, with the Player 1 character being recolored from blue to gray and the Player 2 character being changed from red to blue. The boss at the end of stage 6 was changed to look more robotic. The disks it fires have also been changed from blue to grey. The dark blue palette of the Stage 2 boss was changed to teal, and its shots are red instead of blue.

The Stage 4 boss and its shots uses a darker palette in Probotector. This causes the teal parts of the shots to blend in with the background. The exclamation point in the congratulatory message was removed due to the updated font set lacking one. The Famicom version features a couple extra tracks that don't appear in the international NES version. Since the intro was removed from the NES version, as a result this track only appears in the Famicom version.

Two versions of the track "Triumphal Return" are used in the Famicom version. The second version only appears in the Famicom version; the NES version only plays the standard stage clear theme, even after the final boss is beaten. Ahead of you lie eight zones of the Red Falcon's defense. At the end of each of the first seven zones of destruction, you'll encounter one of Red Falcon's mammoth Detection Sensors designed to warn the Falcon of your approach. Wipe these sensors out to advance to the next defense zone.

To defend yourself and wipe out the Falcon's forces, you'll have to use your incredible ability to run, jump, and fire with deadly accuracy. Your adventure begins as you battle hordes of alien soldiers through the jungle alongside of the Amazon River. Destroy the Sensor at the end of the jungle by first taking out the sniper and the cannon. Next, jump to the ledge where you're out of reach of the gunfire of the sensor, and then blast the guns to smithereens from this safe position.

Next, it's a shoot-out at the first enemy base where you'll have to destroy countless security walls before you can penetrate the base. If you succeed in storming the base, you and your buddy face a deadly climb up the side of a waterfall while enemy snipers try to pick you off.

Destroy the Detection Sensor at the top of the waterfall by first blasting its tentacles and then positioning yourself as shown in the picture. You can safely blow up its head without being shot. Another enemy base lies just past the waterfall. Then you'll find yourself running along an eerie snowfield where aliens lob bombs at you from behind trees and giant bulldozers try to run you down. Beyond the snowfield lies the Energy Zone. Here you'll have to dodge both enemy troops and the blasts of giant lasers that sings you in seconds.

It's the Falcons last line of defense, and it's a deadly one! Finally, you're inside the Falcon's Lair. Horrible enemy aliens, larvae, and guts try to block your path.
